What is protein?!

Protein:
Nature's Compiled Binary

Amino acids are just functions. Proteins are just build artifacts. Your body is running code older than any programming language ever written.

// the basics

What even is protein?

You've heard it a thousand times — eat more protein, hit your macros, drink the shake. But most people treat protein like a magic powder without understanding what it actually is. So let's debug that.

Protein is a macromolecule — a large biological molecule — made up of chains of smaller units called amino acids. Those chains fold into three-dimensional structures, and the structure determines the function. Sound familiar? It should. That's basically object-oriented programming, except the compiler is a ribosome and the runtime is your entire body.

Mental model: if your DNA is the source code, amino acids are the functions, proteins are the compiled programs, and your cells are the servers running them 24/7.

// function definitions

Amino acids are functions

There are 20 standard amino acids. Each one is a small molecule with a specific structure that gives it a specific behavior. When you chain them together in different sequences, you get different proteins — just like calling functions in different orders gives you different program behavior.

Nine of them are "essential" — meaning your body can't synthesize them on its own. You have to import them from external sources. Sound familiar? Yeah. They're basically required dependencies.

Leucine
Triggers muscle protein synthesis. The build() call.
Lysine
Builds collagen and connective tissue. Structural scaffolding.
Tryptophan
Precursor to serotonin. Your mood's config file.
Glutamine
Fuels immune cells and gut lining. The security middleware.
Glycine
Smallest amino acid. The null byte of the chain — tiny but critical.
Methionine
Every protein chain starts here. Literally the entry point — main().

// the build pipeline

Protein synthesis is a CI/CD pipeline

Here's where it gets genuinely cool. Your body doesn't just randomly assemble proteins. It runs a full build pipeline every single time, from source to deployment.

DNA (source)
→
mRNA (transpile)
→
Ribosome (compile)
→
Amino acid chain
→
Folded protein (deploy)

DNA is read, transcribed into messenger RNA (mRNA), which gets translated by a ribosome — a molecular machine that reads three-letter codons and fetches the matching amino acid function. The chain grows, folds into its final shape, and ships to wherever in the cell it's needed.

# protein synthesis, roughly speaking

def synthesize_protein(dna_sequence):
  mrna = transcribe(dna_sequence)           # nucleus
  codons = split_into_triplets(mrna)      # ribosome reads 3 at a time
  chain = []
  for codon in codons:
    if codon == "AUG":                 # START codon — main()
      chain.append(methionine())
    elif codon in STOP_CODONS:         # UAA, UAG, UGA — return;
      break
    else:
      chain.append(lookup_amino_acid(codon))
  return fold(chain)                    # shape = function

# there are 64 possible codons for 20 amino acids
# redundancy built in — nature's error handling

// why it matters for gains

So why do you need to eat it?

When you work out, you're creating micro-tears in muscle fibers — controlled damage that triggers a repair response. Your body responds by synthesizing new muscle protein to patch and reinforce the damage. But it needs raw materials: amino acids. If you're not eating enough protein, your body can't run the build. It's like trying to compile with missing imports.

The general recommendation sits around 0.7–1g of protein per pound of bodyweight for people actively training. Leucine in particular is the key trigger — roughly 2–3g of leucine per meal is enough to fully activate muscle protein synthesis. That's why high-quality complete proteins (chicken, eggs, Greek yogurt, whey) are emphasized — they contain all essential amino acids including adequate leucine.

Incomplete proteins (rice, beans individually) are like modules missing exports. You need to pair them to cover all your dependencies — hence "rice and beans" being a nutritionally complete combo.

// runtime errors

What happens when protein misfolds

Remember: a protein's shape is its function. If it folds wrong, it does the wrong thing — or nothing at all. Misfolded proteins are linked to some of the most serious diseases we know: Alzheimer's, Parkinson's, Creutzfeldt-Jakob (mad cow disease). Your cells have quality control mechanisms — chaperone proteins that help others fold correctly, and a proteasome that degrades the ones that don't pass review.

Yes, your body has a garbage collector. It's called autophagy. And yes, you can optimize it — fasting and intense exercise both upregulate it. The runtime is more sophisticated than most software running today.
